Before you install anything, know this: Shopify already ships in-store pickup. It costs nothing, it works on every plan, and the customer chooses the store inside Shopify's own checkout.
Because the choice lives in checkout and not on your cart page, there is nothing for Shop Pay or Apple Pay to skip, so there is nothing you have to switch off. If an app once told you to disable your Buy Now button, here is why that happens.
Here is the whole thing, screen by screen.
Step 1: Open Settings and Go to Locations

From your Shopify admin open Settings, then choose Locations from the menu on the left. This is where every place you hold and fulfill inventory lives.
If the store is not in your list yet, click Add location and enter its name and address. This is a real store that holds inventory, not a dealer or a stockist. Only your own stores belong here.

Step 2: Turn On Pickup in Store

Open the location, find the Fulfillment section, and switch Pickup in store on. Set the expected pickup time so the customer knows whether it is ready in a few hours or a couple of days. Save, and that store now offers pickup.

While you are here, the Physical storefront toggle lets this location show in the Shop app and on your online store. Leave it on for stores you want customers to find.
Step 3: See What the Customer Sees

A shopper adds an item, goes to check out, and picks the store there, after they have already committed to buying. You configured nothing on the storefront to make this happen.
Because the choice lives in checkout and not on the cart page, your express checkout buttons keep working for everyone. Shop Pay stays. Apple Pay stays. The Buy Now button stays.
Step 4: Manage the Pickup Order

Pickup orders arrive in the Orders list you already use, routed to the store you set. When it is ready, mark it ready for pickup and Shopify notifies the customer. They walk in and collect it.
No app in that entire loop.
If Pickup Does Not Appear at Checkout
Check three things in this order: pickup is switched on for that location, the product has stock assigned at that location, and the item you are testing with is actually in stock there. That is the cause almost every time.
The One Thing Native Pickup Does Not Do
Native pickup is complete for taking a pickup order. What it does not do is help a customer find the store in the first place.
Shopify gives you a plain store selector in checkout. It has no map. It cannot show which of your locations has the item in stock right now. And it has no way to display the independent dealers and stockists who carry your product but hold none of your inventory.
For a single shop, none of that matters. For a brand with several stores, or a dealer network, that is the whole game, and it sits entirely outside your checkout.

That finding layer is the only part worth adding software for. Native pickup handles the order. A store locator handles the map, the which-store-has-it, and the dealers. Two different jobs.
When Shops You Do Not Own Carry Your Brand
Native locations are for stores you fulfill from. Every plan includes a set number of them, so a dealer or stockist who holds none of your inventory should never occupy one.
They still belong on the map. A registration form on your locator page lets them ask, the request lands in one dashboard, and you approve or decline. Approved shops become pins as places to buy your brand.

What to Do
- Turn on native pickup for every store that holds real inventory. It is free and it is enough for the order itself.
- Keep your express checkout buttons on. Native pickup does not need them off.
- If customers struggle to find your stores, or you have dealers to show, add a map layer on top. Not a replacement for native pickup, an addition to it.

Common Questions
Do I need an app for in-store pickup on Shopify?
No. Pickup in store is a built-in Shopify feature under Settings, Locations, in the Fulfillment section of each location. It is free and available on every plan.
Does native Shopify pickup make me turn off Shop Pay or the Buy Now button?
No. The pickup choice happens inside checkout, not on the cart page, so express checkout has nothing to skip. You keep Shop Pay, Apple Pay, and Buy Now.
